No.  If the automatic runner scores, the pitcher is not charged with an earned run.

If he gives up any more runs in the inning, they might be earned, but the first one is not.

Edit - Clarification (now that Odor has been picked off and Mateo has followed with a triple) - if the automatic runner is put out without any batter reaching base, subsequent runs in the inning (including the first) can be earned runs.
