He may be great at 3B, but if he can play decent SS, his value is higher.

Not necessarily. The value of a great defensive third baseman might be almost as high as a so-so shortstop, especially if that means the team concentrates on finding a good shortstop. You also have to consider that shortstops get hurt a lot more.

Many, or maybe even most, good teams don't ask players to do things at the edge of their ability. They often ask them to take a step or two back and do that really well. Example: Brian Roberts could have been a David Eckstein kind of shortstop, covering the position despite a poor arm. Instead he's a heck of a good second baseman, and the Orioles are probably better of for making that choice.
